I initially balance the rim by itself to find the heavy spot with the valve core and cap in place, mark it for future reference, and mount the tire with the dot (usually yellow or white, the light spot on tire) lined up with the heavy spot on the rim. Of course that's with tubeless rims. But to be even more precise with tube types, one could slip the tube over the rim, inflate it just a bit, install the stem nut and cap and then balance the rim with just the tube and mark the heavy spot. It most likely will be at the valve stem, but only one way to be sure.
