I find a £2 coin to be a perfect fit for the side panel screws on the Thruxton. You can also buy extended bolts so that you don't need a tool to remove the seat. Coming back on Eurotunnel a couple of years ago I thought the owner of a brand new BMW K1600 was just being lazy or something when he asked for a 8mm spanner to tighten his tax disc holder. I later found out that they only come with an Allen key too. I lied about my F800GT; there was also a bit of plastic to turn the suspension adjuster. I found this after months of doing it quite happily using the a turn wheel....Come to think of it I don't think I put back the weedy tyre levers. That'll be why the tools go back in, so apologies to Papasmurf. Like others I also have a proper toolkit for other than local riding. I can't see me removing a tubeless tyre even with the big levers I have to be honest. Punctures will either be a recovery job or the gloop will work.

Rattlebattle, I have large tool roll attached to the bike behind the luggage frame.
I also have cables "doubled up" on the bike so a snapped cable is easily dealt with at the roadside.
