I have realised that, having dismantled prior to engine removal, i still have the spindles for the cams and the ignition idler gears in place. When changing the mains, can I get away with leaving them in place, or does that risk damaging them?

Leave the spindles in place, you shouldn't be doing anything near them to damage them.
