Is there any reason not to connect two 12V batteries in parallel with an Optimate.

I say don't do it... diagnostic cycle cant work if its getting false resistance readings, i.e. one batt maybe ok.

Agree with Gwilly - it would confuse the diagnostics. If you hitched up one good battery and a duff one, the good one could get overcharged or stop the poor one charging. Just swap it over regularly. I have a waterproof connector on all my bikes so swapping takes a few seconds.
