It won't cause damage, just (temporary) problems.
A jumped [loom] connector will replicate the side stand in the down position, which on the later bikes at least means no MIL light, no pump priming etc etc.

On the earlier Electra X the side stand switch had a single wire going into the TCI unit. When the stand was down the switch extended an earth into the TCI inhibiting the ignition. Presumably by permanently earthing the coil. There was nothing to loop. In the event of a suspect switch the wire could be broken at a conveniently place connector disconnecting that earth so the ignition could work.

A damaged ECU would put the MIL light ON. Unless there has been welding or jump starting, 25 years experience of vehicle electronics would tell me never to blame the ECU just because you don't understand post-1950's technology. This is on the power side, kill switch, relays, sidestand etc. as has been suggested already.

Genuine question, asked out of my ignorance - would the starter motor still spin when the fault is on the power side?

I did jump the bike after it had been in storeage
But road home fine stopped for petrol restarted ok

tab you may have a dud battery not holding its charge. If you jump started it first, and it had enough guts in it to start after you refueled, does not mean it held a charge until you tried to start it again.

Electronic ignition/fuel injection systems are notorious for needing about 13.2 volts to function. That does not just apply to modern Enfields.

We are all missing something I think. The battery must (?) be ok - as the starter motor spins the engine without a problem. I'm still hoping someone can tell me if the starter will spin if the problem is in the 'power side'. I'd guess not (only a guess). And might then imply that the problem is the ECU after all. But I do not know!
