Electric Starter wont work with power commander

Hiya,
Hoping someone has a solution, I have recently got a 2015 classic 500, and had the normal problems I have read about so got new exhaust and air filter and a power commander.
T^he bike is running brilliant now for the last 2k miles since the changes
However......
Since fitting the power commander the electric start doesn't work, I have traced the issue to a connection used in the power commander going into what I assume is the ignition coil? but i maybe wrong, if I remove this part of the power commanders connections and reconnect the electric starter works and the bike runs but dont know how this will affect the PC.
Not sure how to upload pictures but from the PC instructions its image 4 on the pdf connection.
Has anyone else had this issue or is there a work around, the bike can be a right pig to start on wet mornings just using the kick start.
