I can't remember whether one uses a capacitor or not with an alternator. But that sounds like the problem I had with my former Meteor 700 and again with my BMW RLS650. The former was dynamo and a distributor set-up and the latter is whatever BMW were using. The bikes ran well till warmed up and the capacitor had got hot and then they just popped and banged particularly when I opened the throttle. The HT lead runs from the plug to the capacitor, which is not the condenser in the distributor.
